When I set DifferentFirstPageHeaderFooter=true and create the footers the First Header/Footer is is on the first few pages (as tested in word), not just the first. Any ideas how this could happen?
Please provide the code you are using to create the footers and attach the resulting document.

That is probably because you have several sections in your document. Headers/footers are defined for each section not for the whole document. That means that if you have several sections in the document with separate headers/footers defined for the first page, then first page headers/footers will appear on the first page of each section, i.e. several times in the document.
