When converting MS Word to PDF the boxes in the Word document are correct on one server but not on the other server. They both have the same version of Aspose.pdf.
Any reason why this is happening?

I am afraid why it is happening. Could you please share some information regarding, both servers’ environment including, .Net version, OS and version of Aspose.Words and Aspose.Pdf you are using.
It would be more appropriate, if you could share the resource word file and the Pdf documents that you are generating, so that we can test the conversion at our end.
