Unfortunately that is correct behavior. Presentation was created in PowerPoint 2007 and shapes have diffused shadows. When saved to ppt format such shapes stored as images. You can open it in the PowerPoint 2003 and check. Connectors always should be connected to the center of a shape’s side. When shapes stored as image together with shadow center of the shapes moved to the left slightly. As a result connection points also moved and all lines were shifted on thumbnail.
